Known issue. There is a goodie hut you cannot see...mouse over every square in the wildland. (cloth map probably easier). If that doesn't work, post your save for the devs.
You have to clear all the goodie huts. Check the cloth map, Goodie huts might be hiding from you. Most clear when you kill the big baddie, but not that one.
I've gotten into the 40s with cheat mode. If there is cap, there isn't enough experience in the game to hit it.
I'm knee deep trying to make my own mod work, but I'll give this a shot soon. Always wanted more reason to use them.
If there is an unbuilt resource inside the city, you will be allowed to click on it and the "Build" option will appear. An unbuilt resource, even if in the middle of a city, counts as a separate entity from the city. I have conquered Resoln cities with shards altars in them. Since Resoln's are unique, they get razed. I then just click on the unbuilt shard, and it acts as though it were a new shard out in the wilds.
Wouldn't unarmored militia get eaten up by archers?

So the tile fits the max, but the city gets extra food/materials if it belongs to an AI.

One way to overcome a bad start: Make sure to have 1 conclave, and get it to level 3 ASAP. Choose "Scroll Scribe" at level up. This building sells blizzard scrolls. Blizzard scrolls obliterate trained unit armies (no casting time!). Just 1 or 2 scrolls can help you overcome hopeless odds. They cost 90 gold each, not prohibitively expensive, even early game.

What map settings do you play on? These might be part of the "win or lose by start position" phenomenon you are experiencing. If you have a bad start, have you tried just rushing the nearest AI and taking their cities? Also, don't play against Yithril. They are the Zerg of this game, they can hurt you bad early on if they start near you.
