Sure, the spells can unlock from whatever you want - spells, improvements, traits, faction abilities, world resources, finished quests, or even just a book you found somewhere.
Also try setting the modifier before the charmtarget modifier. Maybe there's a bug there where the unit is charmed, and thus "lost" to the game engine. If you have the modifier in front you may prevent that.
The modifier works, I think maybe it just doesn't work like you think it does. 1) The spell costs 40 mana to cast. You see 40 mana in-game. 2) You cast the spell, it uses up 40 mana. 3) In your example, if the spell is successful, it drains target's level * -1 mana from the caster's pool Try setting the mana lost to a larger value such as 100.
It's not possible to add that sort of dynamic creation of an item's attributes. You can't have a dynamic cost before casting, but you can subtract the gold/influence/mana after the cast, see Singing Forge for example.

It's not the scroll scribe, it's Conclave type city, then go Herbalist -> Apothecary. You need at least 1 essence in the city to be able to build it.
Yeah, it's not obvious in any way but whenever you make a new tile or map using the workshop, you have to restart the game in order to use them properly.

A far easier solution would be to make it so the sovereign getting targetted doesn't end the civilization, ie it escapes like always.

It appears the AI can build anything the human player can build, ie if it appears as trainable in the train window the AI will build it. There are no local resources in FE, but check out the comments in CoreResources.xml and you'll soon find your way (it is still possible to use them as such).
