Is this a bug, or is it supposed to have the trait twice? They are the same, if you mouse over each one you get the same description.

It just happened again. Kraxis cast his spell and took one of my cities (this time not the capitol), but the city was not automatically returned to me. The units in it were ejected, and I was able to use them to retake the city. After that I could not move any of my units nor advance the turn. Saving and reloading allowed me to move again.
After wiping out the Trog cities in the west, it would be nice if the scenario log would update to indicate that that objective had been completed, and perhaps to tell you what to do next. It's pretty clear you're supposed to get on the ship, but I expected that the log would say something.
This would also fix the problem in the scenario where spawning a new hero while your sovereign is on a boat leaves the hero in the water, unable to move.
You might know this already, but in case not, try turning off "Auto-select next unit" in the options.
In case it helps, this save should reproduce the situation where Kraxis takes Athica and then Athica is automatically taken back. I've loaded that save 3 times and each time, about 2 or 3 turns afterwards it happens.
OK, never mind. For some reason it was not obvious to me that I had to select the units on the ship and then move them to the beach.
This happened to me again later in the same game. This time, Kraxis took my city, the game took it back for me in the same turn (without me doing anything), but this time I'm able to continue to move units.
In the scenario, if you reach a fame threshold while your sovereign is on the ship, and the ship is already full of troops, the newly recruited hero ends up in the water, unable to move.

It looks like this beach is the only one that could be used to access the area behind the locked gate southwest of the scenario starting area.
I haven't played a .90 sandbox game, but in the scenario the AI is casting strategic spells frequently. Wither on armies, antipathy on cities, etc.
In the following screen shot, you see the ship right below a beach. Shouldn't the ship be allowed to land on the beach? Maybe this isn't the intended landing spot, but shouldn't ships be allowed to land on beaches?

There's yet another tile that looks like plains, but if you mouse over it it turns out to be a river. My army is sitting on it in this screen shot: You can see from the minimap that it's a river tile.
Interesting. It happened to me, too, but my city was automatically restored to me without my doing anything. Take a look at my description in this thread.

As part of the scenario, Irane asked Relias to free Jordur the Giant from prison. Uopn completing that quest, Jordur joined Altar's army. Now upon hitting 200 fame I'm offered the choice of a new champion, one of who is another Jordur. Should Jordur as a fame-awarded champion be disabled for the scenario?

On turn 173, I received a message that Kraxis had captured my capitol. There was no battle for the city, and I had not observed any Kraxis units near it, although there were several syndicate units nearby. Immediately after that message, without control returning to me, I got another message that Altar had captured the Kraxis city of Athica, which was the capitol that had just been captured by Kraxis. Again, no battle for the city. The first thing I noticed was that

Don't spoil it for me, but I'm guessing that the frog altar gives you a Frogboy amulet that you can use to summon Draginol and his army of Drengins.
I was wondering the same thing. I actually saved before doing the quest, chose the first option (something about Cesara, I don't remember the wording), and got 0 XP and 0 fame. I then quit and reloaded the save, and this time chose the 2nd option, like you did, and got the same results as you. So maybe all 3 options result in nothing immediate, but something later on? Or maybe it's broken. I don't know.
I'm playing the scenario, but this is one of the standard tactical maps. One of my units started off on the indicated tile, but once they moved off it, no other unit can move onto it. There's a missing grid line on one side of that tile also.
