Yes, it is supposed to happen when using that cheat. It doesn't skip the upgrade city screen unless you press it multiple times. Press it once, then end turn and you'll get the pop-up.

It looks really good so far. One suggestion: In addition to being able to add objectives at different places in the list, I would also like a way to edit past objectives I have put in. That would have to take into account that I may want to alter which one is the finisher for the quest.
1)When adding monsters I was able to click the add button without selecting anything, adding an empty line to the row of monsters (but no faulty xml). 2) I chose a picture for the first and only objective, but when I arrived at the objective location the picture for the quest screen was black. My chosen picture was "bandits.png" 3) I added several different types of monsters to the battle, but they all appeared as the last type I selected. Ie, I added Bandit Archer, Bandit Cap

Two quick suggestions to reduce effectiveness of kiting: 1) All monsters should have counter-attack 2) Using a ranged ability reduces Movement to 1 for the attacker in its next action 3) Ranged weapons give a multiplier reduction to initiative rather than a flat value (-25% initiative instead of -5 initiative)

That Cloak of Fear thing is hardcoded, you'll stumble across those things every now and then. Noble Legacy is called from the bloodline in CoreAbilities.xml. A tip is to search for the names of things if you want to know what they do. For example you could take the Noble Legacy internalname and search for it in files and see where it comes from. Lots of things are connected like that.
You have to restart each time you change anything. You have to fight monsters like normal afaik. No python access has been implemented, we have XML and graphics only.
What do you want exactly? You can't please everyone with every feature. You need to understand that not every feature can be tailored exactly to what every player wants.

Don't make it a deny text, make it a choosable quest objective that ends the quest. Then you can put the spawn modifiers in that objective. Also some quests have modifiers outside any objectives, you could also try putting them there and see if they are triggered even if I deny something. I have noticed that events, which have no deny options, actually on occasion use their modifiers before the event screen appears for the user.
I loathe that tiny little delay that occurs when I click on menus and whatnot. My SSD removed that time. I couldn't go back unless I wanted to suffer.
Just beat it for the first time! Rebel Cruiser unlocked! Got the strongest beam in the second sector and it carried me all the way to the end. I don't know why it doesn't work, it works for me.
The boss weapon rooms are also vulnerable to missiles for the same reason - although just damaging the weapon parts has no effect (you have to destroy it) it kills the guys repairing them. I usually start with the missile room.
I managed to get to the last stand with a Zoltan ship. They are really great, the free 5 shield and +3 power from crewmen makes it much easier to travel into nebula zones, because you can safely risk getting the power-drain thingy. Guess who just managed to kill his own away teams twice in a row? First time the boarding party was busy messing up their helm, and I just forgot to turn off my cannons. I was so focused on watching the health of the enemy I didn't notice it, and the ship just went boom. Second time I went with a rock/crystal boarding party and firebombed the living shit out of the enemy. Only as it turns out when a system blows up due to fire the ship takes 1 point in damage.
