Some things are similar to Galciv 2. Tech research is handled pretty differently. There's five "areas" to research, and you can pick discoveries as they come up. But you can't specifically say "research bigger swords". You'd research "warfare" until you get bigger swords. Hope that makes sense. :)

Civ 4 had a mode something like this, but you still controlled your own cities (you were a team for things like diplomacy and victory). Elemental would have to go a similar way, it'd be pretty confusing for two players to share a single sovereign. A "team" where you start off in permanent alliance makes more sense with the game mechanics.

Asharak has it right. You can boost unit HP by giving them "veteran" training once you unlock the tech.

A lot of these could be solved by a tutorial, which would have been a nice thing to include. Since the manual is from an earlier beta, I don't think it even mentions things like how to build on improvements by clicking the improvement rather then the city (which is confusing a number of people) or the tactical battle threshhold option (which is also confusing people and probably should default to zero). Can't really argue with much else you said.
There's no item forge in this version. Apparently that's an expansion thing.

Some of Civ 4's map scripts have patterns in how they do things. I use Fractal a lot in my coop games, and I know that with our settings we always get put on the larger continent, on one side of it. But I don't know "head W and there's a choke by a mountain to block everybody else off". Plus there's options like climate and water level that can further alter things. And if I get bored of that map script, there's quite a few out of the box to try out (and more from the modder community
On the map, try selecting the fertile land itself. The build commands are on the improvement tiles rather then in the city. That's been confusing a lot of people.
