I've seen and reported the same thing. Even after researching the tech for light shields it can't be equipped.

Addressing point (3) in the OP, I now see that the food resources built by the pioneers do show up in the kingdom report, but not in the city reports, which is what was confusing me originally. So far I've been able to harvest apiaries, farms, orchards, and stables with pioneers, but not forests, and not any type of mine (the iron, gold, and mineral deposits all say "requires a city" when you try to use a pioneer to harvest them).
OK, in my latest game I am able to harvest apiaries and orchards beyond my boundaries with pioneers. So I don't know what was wrong the first time. I'm still unable to build lumber yards on forests with pioneers.
Might be the same as what I reported here.
Hmm, it did work for me the one time I got that quest. I had a dead rat ("for proof") in my inventory until I got back to the inn. But perhaps it's an intermittent problem like the damsel in distress seems to be, where sometimes you get the reward and sometimes you don't.

So that's not the reason the pioneer was unable to build one. Similarly, when I tried to build the orchard outside my borders and it wouldn't let me, I did already have the ability to build orchards.
When I load this saved game, I get the "creating world" screen and then a C++ runtime error window and the game's gone. debug.err is here. Saved game is here.
My sovereign is currently lugging about an extra sword (which if I equip makes no difference to any stats) and a wooden shield. I can't equip the shield. I had hoped that after researching the warfare tech that is supposed to make wooden shields available (but doesn't) I could equip my sovereign with it, but it still doesn't work.

I've started playing around with pioneers, and have seen some odd behavior. I'd like to know which of these are intentional and which might be bugs. 1. I move a pioneer to a resource outside my sphere of influence and try to construct (for instance) an orchard. It won't let me. 2. Have you tried going into the video options and turning off advanced lighting? This works around the problem for some people.
I think this problem is still with us in 0.299. Before I saved the game, my town could build on the farm right next to it, but after reloading the saved game a farm is not available as an option:
You can get more essence when your sovereign levels up by selecting points for it. I don't know if there's another way to do it.

I keep getting quests that are impossible to complete, at least with the current game (no boats for hire). For instance, I'm supposed to go to this island estate:
After loading the saved game linked below, the research completion window pops up, I select orchards, then continue with the Civilization techs. Then I click on the Kingdom Info button, select Kingdom Report, and click on the "Quests" tab. The game crashes and I get the "Turn based fantasy strategy game has stopped working" window. I've tried this 3 times and it's repeatable at least on my machine.
I thought this one had been solved several betas ago. Anyway, I was playing along and hit turn 44, moved my sovereign, and the turn button stayed grayed out. The space bar would not advance to the next turn either. I could zoom around the map, go to research, design units, go to options, etc, but could not get the next turn. debug.err is here. Jing works fine if you play in windowed mode rather than fullscreen - until the alt-tab bug is fixed you might want to consider that - you can select windowed mode with a resolution the same size as your desktop if you want. Also, if you hit the print screen key while in Elemental, it saves a screen shot for you and you can use the options menu to select the format. Unfortunately I can't remember what folder the screenshot goes into, and since my laptop crashed I don't have a mach
