I did look at that and thought it was similar, but I had no connection to founding cities, and none of my cities were on top of the water. Yours also didn't mention the sporadic appearance, or the edge of the map placement. I've been getting this too , no worries. It usually happens at the very beginning of the intro, and its more consistent if you click really fast.

They may not be replacing all the files, as I imagine much of the artwork has not changed. They may also have not bothered to load any of the Fallen factions stuff into the update, since we can't play them now anyways.

Is your #4 glitch anything like this ? If so, reducing to mipmap level 1 fixes it.
This looks exactly like my issues here and here . The imprint issue(drawn over camera), was solved in my case by putting the resolution to the lowest setting (1024x768). For single-player, I'm sure anything will go, just like Civ games. For multiplayer, there's probably some checking involved to make sure players are using the same files ( mod or vanilla ). If everyone's units are matches, things should be even.
