Have you tried messing with the option "Scale Units When Zooming" in the advanced options? Not sure if that is what would help or not, just remember seeing it there.
to expound on BernieTime's comment, double clicking on an empty portion toggles between hiding everything and showing everything (except stuff specifically set not to respond to that)
If you stay connected to steam, steam should correctly realize it is gone.
If you alt-tab out while the game is running, and then do the delete, you should get the desired deletion.

Don't recall as I wasn't trying to remember, but, I just played through that scenario 2 weekends ago with no problems on 1.6. There is the issue with a town not having any production in the later portion of the scenario, but you don't actually need any at that point. Plus you could always just buy buildings at that point if you really want them. You can always try a verify of your files, although I suspect that isn't the problem.
