For the first time I tried to build a harbor, but when I did I saw this:
The city boundary around the mine site over to the shard was disrupted when I placed the harbor to be constructed. Here's a saved game that will hopefully display the problem.

Addendum: When I zoomed all the way out, I saw this:
That doesn't look quite right to me.
