It seems to me in auto combat the game simply takes the ratings of the two armies and calculates result from that. This can mean significantly different outcomes depending on whether you fight manually or automatically. I'd suggest using auto combat whenever your army rating is higher than enemy rating, as it usually results in much less damage taken by you. Sometimes it takes a turn after capture before the numbers check out, something with enchantments not registering the change of ownership until the next turn is processed i think... might be the cause. It happened to me that i could not cast an enchantment on a city i just captured because it said all enchantment slots are used up(the UI showed them empty) but next turn i could cast it.

I had an interesting related experience. One game, i took out an AI faction with an early rush. When i took their capital, i discovered there was a dragon sitting two squares away on the other side of the city, well within the city's zone of influence. [EDIT] I tested this in tactical and it seems the 'autoattacking' is a separate issue from what i wrote below. I saw the auto attack happen with a wolf with deadly bite ready, i could not move next to an enemy then use deadly bite because after moving the wolf always attacked normally before i could select the ability, even after i made sure the highlighted tile is the one next to target and not under him. Just a side note - Veteran would be somewhat more acceptable if it worked outside the experience progression. Meaning, Relias would start as a level 2 sovereign but still start with 0 experience, and would need 10 experience for the next level(in his case, the 3rd). That way he would keep his one-level-advantage over the other sovereigns into the late game(Relias and Markin with the same amount of experience, Relias would be one level higher)

To elaborate: Designing an unit you wish to upgrade later, when giving it armor don't click on(for example) 'leather chestpiece', click on the right-most icon looking like a shield(in the chest armor category).
