Not sure of how units are going to be (stats wise) but I'd not mind if when creating a new unit model, you could stablish which stats should autolevel (if normals units have levels at all). The cheat load, again, has nothing to do with sovereign and the AI. Those who cheat load will do it anyways for ANY reason. "So that war I started turned bad so I'll load a save game of before the war 20 turns ago.". How can the AI cope with that? The same way as with sovereign death: no way. The cities dissapearing must be a bug or means that there are still things that aren't implemented. It's not like they go rogue or something.
I'm not sure this is a bug. The previous build also had this and I think that the feature of selecting opponents isn't really implemented or only partially, as it always seems to force you to face four opponents.

Yeah, obviously merging should be something you decide to do. If could affect production of the cities for some turns, cost extra gold (that not essence)... But considering that this is not even Beta 1A, I get the feeling that these kind of ideas are still out of place not knowing what Stardock has already in mind and what not.
Did you try right clicking somewhere else? Sometimes my sovereign stops autoexploring for unkown reasons and after aI select him and right click somewhere else, he resumes autoexploring after finishing that new movement I ordered him.
I'd say bug. If you select the group and click on the small arrow on one of the icons of the enemy units, they will split. I have been able to do it three times in the same way. Altough the result is quite quick in both of the cases, in the third it took a time (sloooowly separating, not sure why, until more than 30 seconds after, each one was in a different square). I also found this in the previous build (try sorrounding one with the other. XD ) and not sure about what should be done. The impact in the graphical engine part is something we cannot see and judge so it's difficult to make a good idea about it (one citiy semi surrounding the other.. and both with walls. Surely, graphically must appear like a mess) Merging seemed a good idea then and it still seems it. But I'm not sure how it could be handled and it's possible flaws/problems
It should be solved by a diplo screen in which the type of political marriage is determined: Who goes with who, possible exchange/donation/payment of resources... Then you can have AIs that favor patriarch attitudes while otehrs favor matriarch ones, and some others who don't care as long as they benefit.
