My biggest gripe concerning this is that there is no diplomatic impact for refusing or giving into bribery demands. I never give in to the AI's demands because there is no diplomatic hit when I refuse. It's a terrible implementation.
The reason you don't get as much XP from AI units as you do from monster units is that you could more easily "camp" the AI for XP gains if the two were more equitable. It's actually a well thought out mechanic, even though it can be infuriating at times.
You can't really change the trait trees from the MODS folder, only add to what is already there. If you're looking to do a trait overhaul, you will need to completely re-do the CoreAbilities.xml file. Yet another example of lackluster mod support from Stardock.

Derek, do you know that the Unit Upgrade Window is bugged? It auto-closes after choosing a single upgrade, when it seems like it was designed such that you could select all the upgrades you want, then manually close it with the Done button.
Frogboy has hinted that if we want a deeper modding experience that someone would need to reverse engineer the source code to do so. I'm not sure whether it breaks ToS. Perhaps you should PM Frogboy about this issue if you're serious about doing it.

I think you need to tie troop xp with #heroes in the same army to keep the system organic and the xp in check. The way the xp is divided and balanced right now is just about perfect.
Honestly, all spells should be revisited for balance and effect. It seems like physical damage (att vs def) is now pretty well balanced, so spell effects and costs now could be tweaked accordingly. As an aside (not to derail here) I also feel like shards are a vastly under-utilized mechanic. Any spell that has a number output should be affected by shards similarly. Like Borg999 mentioned earlier, +5% or 10% effect per shard would be nice. You could even change it so

Counterspell. With a lot of spells losing their casting time, counterspell basically becomes pointless. Perhaps a new mechanic for Counterspell is in order, like automatically firing anytime an enemy casts a spell.
Just an observation: it seems like all the racials are geared towards tactical combat. Any thoughts of including any strategic racial abilities? For instance, maybe the Greenskin could be really prolific in expansion (pioneers cost 10 pop) and growth (+3 bonus), but horrible with unrest (+2% per city). They wouldn't be builders and researchers so much, but their base (no traits) units could be really cheap, almost free.
Using the MODS folder is all but pointless and is unbelievably frustrating. Just mod the core files and be done with it. The fact that the devs refuse to clean up this one issue is fucking ridiculous.
I actually like the hero spawning near my sovereign for one reason only: the two can trade gear immediately. But there are more cons than pros to this setup, so I officially +1 the OP's suggestion.
