I think it would be useful to allow plundering/destruction of enemy resources as a way to cripple an opponents economy/research as a means of total war and it would cause a human player to avoid turtling in their cities when invaded.

I apologize if I missed this suggestion earlier in the thread, but I would allow the player to choose the length (i.e., number of turns) of the tactical battles during game setup. That would effect the "winner take all" issue as well since if one side didn't wipe the other retreat would take place on the strategic map. I think this would also mitigate battle length issues in multiplayer because everyone knows hows long the battles will be before the game begins. I kno
