I agree, but that slightly misses the point here -- maybe we should have the 1hp rule, maybe we shouldn't, there are pros and cons both ways (There are definitely very reasonable scenarios for each outcome -- maybe a bit of randomness should be entered into the equation? Sometimes a single ship survives?). Either way, the 1hp battleship loophole shouldn't exist.

I agree with the tetleytea that this is, at the very least, unclear. I suspect the "special" morale projects like the Secret Police Center, and the Galactic Resort are intended to add to base morale as opposed to the more general morale, but I haven't seen any clear evidence that they do. Just wanted to echo the OP's comments, and add a few others: I agree that the "conquer everybody with fast transports" exploit should be remedied. Whether or not the pirates are too powerful is a separate issue (I've had them in several games, and only had them really destroy the game once.
