I think there might be a way to circumvent the problem with heroes being Empire or Kingdom: quest heroes. If I am not mistaken, quests can be taken by either faction, and the heroes that you get through them can work both ways. So, you'd only have to create the hero as a unit and put him inside some quest... It might work,
I got a spell casted on me, a grip of winter or something like that. It froze my production queues, so it really fucked me for a while... Had to be quite careful with not losing a single unit in battles :S What I agree with is that the lack of any message telling you what spell was cast gets kind of annoying (it took me a while to realize that everything was frozen...). Perhaps it has to do with difficulty levels?

I usually go with all random, but stopped since it sometimes made me be in a world with plenty of both magic and resources. Since then, I play on moderate or sparce... I like sparce even more, because then you are really constrained by the very few resources you find and tend to struggle a lot more against an ai for the few resources you might compete for. Plus, it really gives a sense of Cataclysm! (In plenty is like "What is this? A Cataclysm occurred? Why is everything so nice and green?.<
Another option is simply to find the name of the trait that you want your faction to have and add it manually at the code of that faction. I did that with a theocrathy-kingdom to give them the stormworld hability of worship and it worked perfectly...
I think I agree with the general idea that a sovereign who is a mage should be able to cast a spell in most of units. Being a mage is precisely part of what a sovereign is, and what makes him unique. If he has power enough to renew a barren land, he should have power enough to blind a giant mountain-monster. What I generally do is to go with an army with a mage champ. I equip the mage with daggers and the such as to have good init and just keep countering his despair. Of course, if the dark wizard resists the counterspell... You're dead. However, I sometimes use a bug (when I don't feel like reloading lol) where if you click auto-resolve (after failing the counterspell, for instance), you win without any loses... It really sounds awesome! I was always a bit disapointed at seeing all my enemies with all their magical towers and yet, not using it. Increasing the differences between kinds of cities sounds fun too. Dammit! I've ended up working on two different sets of cities (one desert-based; another, swamp-based) and I still can't manage to copy things. I have found that using CTRL+central wheel rotates the item, and that with SHIFT+central wheel, it you can set the scale, in case someone wants to use them :S
