There is a way of making a game display as a maximized window by running the game in a window and using a program to stretch the window to avoid seeing the border of the window. I wrote a guide on my blog: http://shinyhacks.blogspot.com/2010/08/how-to-play-any-game-in-windowed.html If you use the native resolution of the monitor it should avoid any mouse pointer alignment issue.
