At this point I'm not sure I want another Master of Magic. Other than polishing it up with new graphics and making the interface more intuitive anno 2013, it becomes very risky messing with the "formula" without disturbing the core gameplay and what made it "Master of Magic". In the end it has set a foundation for other games to draw inspiration from, the Elemental series, Age of Wonders series, ect. I think it's more interesting to see what other designers come up with,

I have the sovereign plus two other champions relatively early on in the game and feel like I'm forced to bench them in favor of the Sov running around on his own with the available regular joe units. I agree entirely with the OP about the feeling of being strong armed into having champions in separate armies, but this simply isn't viable early on. When people say there's a cap towards how many are produced, it means there's a cap to how many are active at a given time. So if you keep deleting them, you'll never reach the cap. The workaround for the uselessness of these camps is to let the mercenaries/trolls/ogres idle on the camp in 'Guard' state. Heroes could be immune to Swarm bonus, that would help them considerably. Or there could be a tech upgrade which gives Heroes "bodyguards" so they have more "people in their unit", which would have a % chance to soak the damage instead of the Hero when damaged.

The general issue with the paths is they simply aren't yielding fun, interesting, useful, tangible upgrades every level, which they should given the rarity of higher level champions and the severe penalty of grouping champions together, and simply because fun gameplay is important. Then there's a general lack of focus within each path, coupled together with "deep roots" which extend quite far having to go through Generic_StatUps#1-4 to get to the "fun" stuff such as new spells

It has not worked from or since launch, I can't account for it's functionality prior to that. But it's intentionally disabled. It's not hooked up anywhere, so modding XML won't do anything. I also doubt we'll see it "fixed" or re-enabled with the whole mana / magic mechanics change due in 1.1.
