Same did happen here with new 1.09 game, princess with baby icon appearing as enemy. Doesn't belong to race/faction, just monster spawn.

Technology breakthroughs works, was fine with 1.08 atleast and same behaviour with 1.09 patch. New units are also there, even after reload. This was ok with 1.08 patch too. I haven't noticed new resources after reload anymore, can't be 100 % sure thou. Think that applies to locations too. One thing which is broken seems to be movement points - speaking about 1.09 here. Flame dart works here, atleast against those pesky low level 4 hp ones. This with new game after 1.09 patch, previous patches teached me to start new game after every patch..:)
