I made upgrade design ships with new weapon. I can not upgrade ships in fleet.

No you cannot.
This is not a bug you cannot upgrade already built ships.
One of the most asked for changes that has not been added.
i know you can update construction ships at waypoints. Can you not do the same for military ships?
