Sometimes getting the tech to get greater shrines causes your shrines to be destroyed instead. They then may not upgrade properly when rebuilt.
Didn't think I had one but the reason I posted here in the first place was both me and my brother had the same bug. So I checked with him and he had one.

In his Capital city he has a earth shrine that died when he got the tech. I just tested it and when I rebuilt it it died again.
Very cool, thanks Ive reproduced an issue with shrine upgrades with it and we are looking at it now.
