Why would you raise or lower land besides to wanting to place a city at a spot or creating room for your sit in an area? Or creating a wall of mountains? Does flat land give city bonsuses? Or other things?
I think that's it.
Honestly, I would love if you got extra food from flatland and extra materials/metal from hills (mountains have their own benefit though the same bonus as hills would make sense.)
i would love to make an island for my citys if i could since land has no real value at this point.
I had to use it to start exploring the map as I started on an island 
Personally I always run around creating wall o' mountains. Maybe I read too much L.E. Modesitt. I just like the idea of my sovereign bending the land to his will! Plus the AI has no idea what's going on, at least at this stage.
