Here, you can see my town (lower) being listed as a Kraxian town when my border and theirs collided. This might be because of how that particular border joined or something. In any case, I don't know how to replicate it, and this screenshot wasn't taken at the time of the sneaky switch. I was playing Parriden.
Are you sure they didn't take your city over and make it theirs? That's what it looks like.
Happened to me also. I had soldiers stationed in my town but suddenly -without a combat or an enemy unit in my sight- my town belongs to kraxians. Had a ctd some turns later so cannot give a screenshot.
That's happened to me several times also. In each case I got a polite greeting from the Kraxians, and then a couple of turns later one of their units sneaked into my undefended city and took it.
I recently put in code so that the AI will tell you in a conversation window that they declare war on you. What I bet is happening is that the AI see's your city is undefended, walks into your territory (silently declaring war if needed), then taking the city over.
