Here's my list of items that annoy me so much while playing that I take the time to write them down (YMMV):

As soon as all of the units are moved, the game should immediately start cycling through idle cities, rather than just sit there staring at whatever unit moved last and requiring me to click on the city icons.
Bows are too powerful in the hands of units, maybe not strong enough in the hands of champions.
Life and Death magic tomes should be enabled.
What is the Death equivalent to Healing spells (for healing someone other than the caster)?
Can you change lifesteal to per model killed, rather than per unit?
There should be an option so that if you select a destination farther than the unit can go in one turn, you can see the path before it takes effect. Some of the pathing is less than optimal.
Units that arrive at a preselected destination and still have movement points left should gain focus for the player to move, not end their turn.
Units in cities that are not set to guard should be considered idle in the queue, not automatically treated as guarding
Need a shortcut key to center the screen over the selected unit/city if I scroll away.
If something is in the queue and the city's name is changed, the built message reflects the old city name
The game should automatically change icons/colors of NPC factions if a custom sovereign is using theirs.
When you meet a new faction, it should show you where on the world map.
If I tell a unit to move, and click on something else while it's moving (like a city), the game shouldn't tear me away from what I clicked on to resume the unit queue.
Monsters should not use special attacks if their targets are immune (ignys lizards vs burning wraiths)

Level up screen needs to display all the stats (spell resist, mastery, etc) that can be affected
If a city is idle and autoturn is enabled, the turn is ended as soon as an item is placed in the queue, rather than when the Done button is clicked. An city's turn should not be considered over if either the Build or Train menus are open.
For that matter, autoturn appears to be broken--ending the turn sometimes when I exit a city screen and cities are still idle, sometimes when I move my last unit even though there are idle cities.
When the turn is over, there is a pause before the mouse cursor changes icons to the hourglass. Annoying if you start clicking on stuff while it's processing the turn.
When female models are killed, the voices are male. Probably something I can fix via xml, but I didn't write down what unit it was...

If you have a city selected, it should be highlighted in the city list on the left side of the screen
Do bonuses to spell dmg (Evoker) apply to healing spells, too?
