Sometimes it takes a turn after capture before the numbers check out, something with enchantments not registering the change of ownership until the next turn is processed i think... might be the cause. It happened to me that i could not cast an enchantment on a city i just captured because it said all enchantment slots are used up(the UI showed them empty) but next turn i could cast it.
