If you send your ship into a black “undiscovered” area of the map your ship location (the white dot) on the mini-map disappears until you do another move:
Also when I was roaming the waters I noticed a minor sovereign just hanging out in the very bottom left of the map where the player cannot do anything with him or get off the ship to reach him:
