I completed the first Scenario where I made it to the temple and learned I could not free the girl without the stone. Durning this Scenario I did not complete all research Trees. But when I started the next sequence all research headers (civilization, warfare, and magic) are all full but as you can see in the magic tree not all are researched yet:
