I'm assuming this is because there were unique Empire buildings my Kingdom couldn't use, and they were destroyed upon conquering the city. In 3D mode I can see there are empty slots where the black squares are on the cloth map.
I was just getting that last night. Thought it was a problem with the fog of war at first and didn't post it.
Definately looks like a bug now that I see your posted image...
Sometimes the cloth map is also glitched with lines or other stuff that shouldn't be there. I'll post a screenshot when I see it happening again.
Here it is. This glitch is visible at any cloth map zoom level. The 3D mode is not affected.

That's exactly what's going on on my end too. Empty tiles. I suppose it's unique buildings like Sacrifice Altar and such disappearing upon conquering the city. On another note, we need more unique buildings!
