It is very confusing. Spell Points are what's used to turn an "Available" spell into a "Known" spell, and you have to have all the Spell Points required for a spell at the one time. Spells are learned by opening the Sovereign's Spells tab and then click on the first icon to open the spellbook. Mana is what you use to cast spells that are "Known", and you find your total and current Mana by selecting your Sovereign without any other units selected. Casting a spell is by left clicking on a spell that doesn't have a circle with a red line through it, in the Spells tab (not the first icon which is the spellbook). (Starting?) Essence determines your maximum Mana and how many spells you can cast that require Essence to be expended.
To the others, is that a fair assessment of where the Spells mechanic for the game is at the moment?

All true, plus note that maximum Spell Points are based on sovereign's wisdom. You can later add to maximum spell points through magic research. Also if you imbue essence into a champion, I think they add more to your spell point cap based on their wisdom, too.
Also note that starting essence is determined by intelligence, i.e. starting with 15 int = 15 essence = 15 mana. Later increasing intelligence (like when you level up) does not increase essence, but you can choose to directly increase essence instead of int. So when you level up, you can get 16 int, but you'll still have 15 essence - or keep your 15 int and instead increase essence to 16. Any essence change immediately changes maximum mana.
You should have some base mana regeneration (unless afflicted by the aforementioned bug that breaks it), and either way you can increase mana regeneration with a certain building unlocked via magic research, forget the name, just read the descriptions - this is a workable 'fix' if you find yourself bugged without regen, you can still get the extra regen from the building.
And shards do.. something? More spell points or essence or somesuch? It keeps changing =/
