Regardless of what prestige building you use the first point doesn't count towards the total. All cities start with 1 point but if you build any prestige buildings it totals up as if the city has a natural prestige of 0.
I think to have read Boogiebac stating that the minimum prestige for a town is 1 even if it should be 0. See reply #61 in the 1z3 changelog thread https://forums.elementalgame.com/380890/page/3/#2602692
Yeah, as BoogieBac says in that post, we found the issue and have fixed it internally. There was already a bug report about it here
